I've use this rack before. Great and very portable. The downside is you have to be careful of the pressure you put on it when tying down. Mine eventually had a small air leak. I would stay away from these and go with a solid setup since on the way to the water it's good to go then at the end of the day it doesn't hold air your roof will get damaged.

I use a kayak mount kit from Walmart on my soft top convertible.
But then my kayak is a mini-x...

You'll be fine.

I roof-top my Marauder on my 240SX and our Pelican 130T on my wife's Beetle.

Make sure it is secure, with no slack in the lines, and make sure you have a bow and a stern line to keep it from sliding laterally.

I used to carry my Outback on a Civic coupe using Yakima racks.......never had an issue

You should be fine with an inflatable or the Crack of dawn roof rack but if you're interested in checking out how a roof rack + kayak looks on a mustang, i attached a link for you.
